The article contains several reporting and analytical points that require clarification. The RNA-sequencing Methods identify NM_016701.3 as the “mm10 mouse transcriptome,” although this accession represents a single mouse Nes mRNA sequence; the authors should provide the actual genome/transcriptome reference, annotation release, and alignment configuration. Table 1 also reports 4–9 mice with other intra-abdominal metastases but percentages of 35–53% among 17 implanted mice and 46–69% among 13 primary-tumor-bearing mice, which are not arithmetically compatible with the lower count.
In addition, an NNLS reconstruction R-squared of approximately 0.85 is interpreted as showing “15% unique profiles,” although R-squared cannot directly be converted into a percentage of biological profile uniqueness. We ask the authors to clarify these points and provide the animal-level Figure 1 data, original FCS files and gating records, DESeq2 and NNLS code, exact differential-expression criteria, and complete survival-analysis code and cohort definitions. These materials would allow readers to determine whether the reported transcriptional and prognostic conclusions are reproducible.
